Resumen : The genus Phaseolus is one of the more representative genetic resources of Mexico. From the more than 70 species known and distributed throughout the Americas, nearly half are endemic to the Mexican territory. This means that Mexico is the most biodiverse country regarding this genus. The legumes of major economic and agronomic importance in our country belong to the genus Phaseolus, particularly the common bean or P. vulgaris, which represents the main protein source of Mexican daily diet. Compared with P. vulgaris, little is known about the other four domesticated species and even less is known about the rest of the other wild species of the genus. To elucidate the phylogeny and endemism of Phaseolus spp. throughout our country more research is needed where the less known species are also included. The aim of this study was to collect germplasm from the greatest possible number of Phaseolus species from across different regions of Mexico and to analyze them at a molecular level to determine their phylogenetic relationships. The selected germplasm (34 accessions) comprised 19 species, including two subspecies of P. coccineus (P. coccineus griseus and P. coccineus striatus). Three species in this collection (P. albiviolaceus, P. maculatifolius and P. rotundatus) had not been studied before. All samples were analyzed through five non-coding regions of chloroplastic DNA amplified by PCR (Polimerase Chain Reaction). The amplified fragments were sequenced and sequences obtained were bioinformatically processed to align the homologous characters and to create arrays of multiple alignments. Arrays were individually and jointly analyzed by three phylogenetic methods (Maximum Parsimony, Maximum Likelihood and Bayesian posterior probabilities). For cluster analysis the cpDNA full sequence of Vigna radiata was obtained from GenBank and its homologous sequences were added to the multiple alignments of Phaseolus taxa as an outgroup. Cluster analysis confirmed with strong bootstrap support that the genus Phaseolus is a monophyletic group which subdivides into two major lineages: one includes P. pluriflorus, P. esperanzae, P. pedicellatus, P. microcarpus, P. glabellus, P. oligospermus, P. gladiolatus, P. zimapanensis and P. albiviolaceus; and the other includes P. filiformis, P. acutifolius, P. vulgaris, P. coccineus striatus, P. coccineus griseus, P. macvaughii, P. leptostachyus, P. lunatus, P. maculatus, P. maculatifolius and P. rotundatus. The topology of the distal subclades in all dendrograms obtained generally agrees with the topology of Phaseolus recognized to this date, which was obtained by ribosomal ITS and chloroplast trnK locus analysis. The exception was P. albiviolaceus, a species not studied before, which according to traditional morphological criteria belongs to the Pedicellatus group but that in this study appeared with the Tuerckheimii group. The other two species that were characterized for the first time in a molecular phylogeny are P. maculatifolius and P. rotundatus, both of which were clustered within the Polystachios group.
Descripción : El género Phaseolus representa en México un recurso genético de gran importancia. De las más de 70 especies conocidas y distribuidas a lo largo del Continente Americano, aproximadamente la mitad es endémica del territorio Mexicano. Lo anterior significa que México es el país con mayor biodiversidad en este género. Las leguminosas de mayor importancia económica y agronómica en nuestro país pertenecen al género Phaseolus, especialmente el frijol común o Phaseolus vulgaris, que representa la principal fuente de proteínas de la dieta de los mexicanos. En comparación con P. vulgaris, sobre las otras cuatro especies domesticadas (P. lunatus, P. coccineus, P. acutifolius y P. polyanthus) se sabe poco y sobre el resto de las especies silvestres se conoce aún menos. Para dilucidar la filogenia así como el endemismo de Phaseolus spp. en nuestro país, hace falta investigación que incluya las especies hasta ahora poco estudiadas. El objetivo de este trabajo fue recolectar germoplasma del mayor número posible de especies de Phaseolus a través de diferentes regiones de México y analizarlo molecularmente para determinar sus relaciones filogenéticas. El germoplasma seleccionado (34 accesiones) comprendió 19 especies, incluyendo dos subespecies de P. coccineus (P. coccineus striatus, P. coccineus griseus). Tres especies en esta colección (P. albiviolaceus, P. maculatifolius y P. rotundatus) no habían sido estudiadas antes. Se realizó un análisis de cinco regiones no codificantes de DNA cloroplástico amplificadas mediante PCR (Reacción en cadena de la polimerasa). Los fragmentos de DNA amplificados fueron secuenciados y las secuencias obtenidas se procesaron bioinformáticamente para alinear los caracteres homólogos y crear matrices de alineamientos múltiples. Las matrices fueron analizadas individual y conjuntamente por tres métodos de reconstrucción filogenética (Máxima Parsimonia, Máxima Verosimilitud y Bayesiano de probabilidades posteriores). Para el análisis de conglomerados se obtuvo en el GenBank la secuencia completa del plastoma de Vigna radiata y se agregaron sus secuencias homólogas a los alineamientos múltiples como grupo externo al género Phaseolus. Los análisis de conglomerados confirmaron, con una robustez estadística superior a 90% en la mayoría de los casos, que el género Phaseolus es un grupo monofilético que se subdivide en dos linajes principales: uno incluye a P. pluriflorus, P. esperanzae, P. pedicellatus, P. microcarpus, P. glabellus, P. oligospermus, P. gladiolatus, P. zimapanensis y P. albiviolaceus; el otro a P. filiformis, P. acutifolius, P. vulgaris, P. coccineus striatus, P. coccineus griseus, P. macvaughii, P. leptostachyus, P. lunatus, P. maculatus, P. maculatifolius y P. rotundatus. La topología de los subclados distales en todos los dendrogramas obtenidos concuerda en lo general con la topología de Phaseolus reconocida a la fecha, obtenida por el análisis con marcadores ribosómicos ITS (Espaciadores Internos Transcritos) y del locus cloroplástico trnK. La excepción fue P. albiviolaceus, especie no estudiada antes y que, según criterios morfológicos tradicionales, pertenece al grupo Pedicellatus pero que en este estudio aparece en el grupo Tuerckheimii. Las otras dos especies caracterizadas por primera vez en una filogenia molecular son P. maculatifolius y P. rotundatus y éstas quedaron dentro del grupo Polystachios
